The acronym ECO stands for Electronic Countermeasures Officer.[1]
The ECO is responsible for the electronic countermeasures on a Raptor (Miniseries, "33"). ECOs also operate computer equipment, including scanning and detection equipment ("Water," "The Hand of God").
ECOs are pilots who also are certified to fly a Raptor if the primary pilot is incapacitated or unavailable. Crashdown pilots his Raptor when his pilot Karma is killed (Kobol's Last Gleaming, Part I), and Racetrack pilots a Raptor on several occasions ("Fragged", "Final Cut").
As Galactica faces chronic pilot and ship shortages, ECOs like Racetrack pull 'double-duty' as both Raptor or Viper pilots (Exodus, Part II).

- ↑ While the term has not been spelled out on screen, in the US Navy and Marine Corps the acronym ECMO exists for it. In a blog entry Ron Moore also states that he originally envisioned the Raptor as an electronic warfare platform, similar to the modern EA-6 Prowler.
