Wilkens was the captain of the Astral Queen, a prison transport that survived the Fall of the Twelve Colonies.
According to Lee Adama, when the ship is transferred over to the prisoners, the Astral Queen's crew are relocated. This presumably includes Captain Wilkens, who is apparently succeeded by former prisoner Tom Zarek (TRS: "Bastille Day").
