Moore was an advisor to Nationalist President Arends. As such, he knew about the secret peace treaty between the facist Eastern Alliance and the Terra Nationalist government. He brought up the attention of the two unidentified craft (Apollo's and Starbuck's fighters), but apparently was met with unconcern about it.
By Arends' request, he ordered the arrests of the Maxwells and Colonel Charlie Watts, although it was truly Apollo that he participated in bringing in, thanks to the Being known only as John. Although he may have not agreed with some of the tactics of his president, he seemed quite willing to assist Arends in his endeavor against the Presidium. (Experiment in Terra)
