In both the original and reimagined continuity, the battlestar Atlantia is a flagship of the Colonial Fleet.
Re-imagined Series
Atlantia is a battlestar, featuring integrated command and control systems and Dr. Gaius Baltar's Command Navigation Program (CNP). She is selected by Admiral Nagala as his flagship during the Cylon Attack after Fleet Headquarters on Picon is destroyed. Battlestar Atlantia is destroyed during the Cylon Attack, a victim of the computer virus spread by the Cylons using the compromised CNP (Mini-Series). It was on Atlantia that William Adama made his 1000th Viper landing (Act of Contrition). At one point in his career Chief Petty Officer Galen Tyrol served aboard Atlantia before finally being assigned to the Galactica (Resistance).

The Battlestar Pegasus shown in the episode "Pegasus" is a Mercury-class battlestar, which is apparently larger, definitely more advanced, and only marginally similar to Galactica. If Zoic's information is correct, this strongly suggests that the original battlestar Pegasus was retired or lost, and an upgraded battlestar was entered into service under that name. This may also be true with Atlantia, since Admiral Nagala took fleet command aboard this battlestar. It is highly unlikely that, unless there were no other battlestars available, that a fleet admiral would command from a smaller, original battlestar, upgraded or not.

The Original Series
The Atlantia was the flagship of the Colonial fleet, where the Quorum of Twelve meet in anticipation of the coming treaty between humanity and the Cylons that will bring to an end the thousand yahren war.
The Atlantia is destroyed when the treaty rendezvous at Cimtar proves to be a trap, along with four of remaining battlestars of the fleet, with only the Galactica surviving (Saga of a Star World).
