The Farms are a series of facilities on occupied Caprica (and presumably the other colonies) constructed by the Cylons in an effort to solve their difficulties with sexual reproduction. One such center, to which Kara Thrace and Sue-Shaun were taken after being wounded in an ambush ("The Farm") held hundreds of women hooked up to medical equipment, being used as living incubators. Starbuck was held separately and had a number of her eggs harvested by a Humano-Cylon who called himself Simon.
In his Podcast for that episode, Ronald D. Moore suggests that "this farm that Kara is part of is one of many that are strewn all over Caprica and the other colonies, trying to conceive, trying to figure out ways that [the Cylons] can reproduce; and one would presume that they're using human women, and in others facilities they're using human men, and that a variety of in vitro programs are being tested..."
According to Sharon Valerii, the Farms actually "haven't been very successful" and presumably they have never actually succeeded in their goal of producing Cylon/Human hybrids. This is why the Cylon experiment was developed which manipulated Lt. Helo into falling in love with Caprica-Boomer. The Cylons theorized that the Farms failed because a child must be conceived in love (keeping in mind that the Cylons believe that "God is love"), and as a result Caprica-Boomer had the first succesful hybrid pregnancy.
