Adama spares Flores and her compatriots, particularly on the merit of her service record, and the belief that she could overcome her own falsely placed blame and shortcomings. However, she did not see eye-to-eye with William Adama's approach to keeping the survivors alive with "false hope," as she believes that the war was lost and all that remains is survival (Battlestar Galactica: Twilight Command 2). Adama takes her under his wing and, through unorthodox means (namely via the sport of boxing), instills into her that loss is a part of life, but it's how they move on that is important (Battlestar Galactica: Twilight Command 3).

After the election of Gaius Baltar as president, Adama releases her at the request of those under her command. Her release is on the condition that she lead and protect them, which she accepts (Battlestar Galactica: Twilight Command 5).

Along with the others in her reconstituted Twilight Command, she settles on New Caprica and is trapped there upon the arrival of the Cylons one year later. Surviving in the forested outskirts of New Caprica City, Flores leads raids against the Cylons for supplies (Battlestar Galactica: Twilight Command 1).

Following the 102nd day of Cylon occupation, Galen Tyrol and Samuel Anders seek her out at Saul Tigh's behest. She informs him that they will be striking the Cylon factory on New Caprica in three days (Battlestar Galactica: Twilight Command 1, Battlestar Galactica: Twilight Command 2).

After acquiring the explosives needed to destroy Cavil's Centurion factory (using information Deacon uncovers before its capture by John Cavil), her team attacks while she plants explosives around the exterior of the building.

Upon entering the building, she helps free Deacon but is fatally wounded by Cavil. Deacon kills Cavil before he can execute Flores, and she is able to complete her mission and save her team while destroying the factory, the Centurions, and herself in the process (Battlestar Galactica: Twilight Command 5).
