It seems to me that it should be the second.

:Why does it state that Galactica had 2 squadrons of MKVII's on board the ship at the begining of the series? This would be a big inconsistancy with what we saw in the miniseries.

:At the decommisioning ceremony we see one squadron of vipers led by Apollo doing a flyby. This squadron leaves the ship for Caprica after the ceremony and is rerouted to engage the cylons.

:When Starbuck is released from the brig she reports 20 pilots available but no vipers. Adama then orders the MKII's in the museum pressed into service.

:The squadron of MKVII's led by 'Ripper' is then destroyed by the cylon virus.

:IF there were 2 squadrons of MKVII's on the ship, where is that second squadron during all of this? It didn't launch with Ripper's squadron and it wasn't available for Starbuck and the other stranded pilots to use. (They didn't know the MKVII's were useless until after the first squadron was destroyed.)

:It's more likely that the MKVII's we see at Ragnor and later in the series are made up from homeless vipers that were carried to Ragnor with Roslin's fleet, plus a few spares put together from storage aboard Galactica.

::There are clearly twenty vipers on screen in Ripper's squadron. Galactica is then able to sortie a combined squadron of (roughly) 40 Mk. VIIs and Mk. IIs. This makes perfect sense if Galactica has two squadrons of Mk. VIIs based in its active (port) flight pod, and one squadron of Mk. IIs in the museum (starboard) flight pod.

Well if there was another squadron of MVII's available at the time Starbuck mentions the 20 odd pilots in the ready room, where is that second squadron? If they are sortied after Ripper's mission, they would have been destroyed by the virus. If they're in the tubes waiting for a mission, why didn't they sortie to defend the ship?

This second squadron is never seen onscreen or mentioned in dialogue in the miniseries. It's more likely it didn't exist and the later MKVII's are refugees. Those vipers are at least seen on screen once, and later in the series its mentioned that there are some pilots from other battlestars flying off Galactica. (Crashdown is described as a refugee from "Triton", for example.)

If the count of MKVII's is under 20, it makes sense that the MKVII's at Ragnor were made up of a small group of spares that were put together onboard Galactica along with whatever refugees were picked up by Roslin's fleet. ==Improvements for featured article status==
I think that we should make the following minor changes before declaring this a featured article:
*Remove "Fleet Details" section, as this merely duplicates information available in the ship infobox
*Reconsider the implementation of the "running tallies" section. My objection is mainly based on the fact that the current setup precludes the use of footnotes in this article, and is probably more information than the average user is interested in. I personally feel that we should break each tally into a separate article and link it from the appropriate summary in the equipment section.
*If, however, we decide keep the running tallies on this page, a simple retitle of the section to "Sources and Rationalle" is necessary. Also, we should seriously consider moving over to the <nowiki><ref></nowiki> tag system, although doing so may make the editing process more cumbersome (with the running tallies scattered throughout the body of the text). --[[User:Peter Farago|Peter Farago]] 17:25, 8 June 2006 (CDT)

I think we should include the missile tubes along with Galactica's other weapon systems. When Adama ordered the Galactica to prepare for the ground strike, he had them load tubes 4 through 10, which means there are at least 10 missile tubes. However the effect shot seemed to show (at least to my current recollection) 2 rows of missile tubes, one of which had every door open but one, which would mean Galactica has 14 tubes, at least. She may have more on the other side of the ship (were the tubes mounted on the top of the hull or the bottom? I couldn't tell.) [[User:Gutter Monkey|Gutter Monkey]] 20:55, 16 December 2006 (CST)

*Galactica jumps to a Cylon supply line, and launches Vipers and Raptors to draw a basestar and Resurrection Ship. In the midst of this, Helo initiates a plan to thwart the execution, unplugging what looks like a standard power connector from an environmental control box.
*The Cylons jump into the area, with Resurrection Ship in tow. Adama orders the execution of the prisoners.
*Apollo leads a team to execute the prisoners, but finds that all the prisoners have been killed prior to the Resurrection Ship arriving. Adama orders a recall, and Galactica jumps away without sustaining any major damage.
*Helo converses with Athena about what he did. He maintains that what he did was right, regardless of the consequences.
*Aboard ''Galactica'', Adama reports that the prisoners were suffocated due to a failure in the environmental controls. Roslin is quick to point out one or two might be responsible, but Adama closes the issue. Subsequently, the virus was most likely an accidental exposure, similar to one reported 3000 years ago. Adama points out that they're on the right track to Earth, but Roslin points out so are the Cylons.

I doubt that she or anyone else could have set the self-destruct, first of all they made it sound like the [[Hybrid]] wasn't really in any condition to do anything (they said that she was infected first followed by the whole ship which meant she was probably either already dead or much farther gone then the few living [[Cylon]]s that were probably the last ones to be infected) and those remaining [[Cylon agent]]s didn't look like they were in any condition to get up and go over to a control panel.
* What kind of new start are the [[Cylon]]s planning for [[Earth]]? Just a new home planet, an attempt at human Cylon relations not tainted by the destruction of the Twelve Colonies, or something else?
* Why did an entire Cylon fleet (including a [[Resurrection Ship]]) jump to the encounter with ''Galactica''? Why was the [[Resurrection Ship]] not left behind somewhere else, as it was done in previous battles?
* Is D'anna in love with Baltar?
* Why is [[Gaeta]] so surprised to hear that Baltar is alive, given the fact that he was actually there when D'Anna offered Baltar to be evacuated from New Caprica?
**For all Gaeta knew, sending Baltar to stop D'anna from blowing up New Caprica City had been a death sentence. Baltar could have been killed by D'anna in self-defense, or by other Cylons if he had killed her. At the very least, the Cylons would have punished him by simply leaving him to die on New Caprica. No one in the Fleet could know that Hera had stopped D'anna from setting off the bomb, or that Caprica-Six had stopped Baltar from shooting D'anna.
* Why does [[Simon]] so quickly claim science can not provide a solution to the infection?
**Perhaps he believes that there really is no cure since the other [[Cylon]]s abandoned them to die without hope of returning.
* How can an encephalitis virus be [[downloaded]] in a data stream?
**Simon mentioned that the pathogen contained a bioelectric feedback component which corrupts their brains and immune systems.
* Why wasn't the execution squad in place and waiting with the prisoners so the plan could have been implemented in a timely manner?
* Since the plan was to execute the prisoners then jump away, why wasn't the jump drive already spun up and ready?
**They probably didn't expect to have to [[jump]] away that quickly so they didn't keep it going.
* The environmental controls seem to have been circumvented by [[Karl Agathon]] pulling a single plug. In a combat ship aren't there cascading fail safe systems to protect against such catastrophic failures from simple system malfunctions?
** Karl could have sabotaged more than the single plug we were shown. Of course, this explanation isn't supported by any on-screen evidence, so it is fan rationalization at best.
* In his discussion with [[Laura Roslin]] at the end of the episode, [[Admiral Adama]] is aware that sabotage was involved in the death of the Cylon prisoners, yet he states there will be no investigation. While he might be relieved that the plan wasn't carried out, wouldn't he be seriously concerned and want to aggressively pursue this matter?
**Considering the "[[Helo|one]] or [[Sharon Agathon|two]] people" likely to have done it, Adama probably isn't very concerned at all.
*Why was Sharon Agathon kept in quarantine after Cottle determined that humans were immune? Whether infected or not, she couldn't have transmitted the disease to anyone else.
** It could be that Cottle was saying that she had to remain in sickbay so he could further examine her rather than stay in quarantine to avoid spreading the infection.

== Analysis ==

*The Cylons could have cured themselves of this plague relatively quickly, if ''Galactica'' had succeeded in infecting them. It was quickly noted in the episode that Sharon was immune herself because fetal cells from [[Hera]] created effective antibodies against the virus. Hera is immune to the virus because she is a hybrid Human-Cylon. Now that she is in custody of the Cylons, Baltar could have utilized her immunity, as he previously did on Roslin, as capital to further his self-preservation amongst them.
*The wider implications of such an event could have been religiously meaningful to the Cylons. Cylons have time and again shown religious deference by sometimes overlooking rational explinations. By saving the Cylon race Hera could have been elevated to messiah status, if her very creation has not already ordained her as one to the Cylons because their God proclaimed her creation.
*There is a fundamental flaw in the plan [[Lee Adama|Apollo]] develops: Even if the virus successfully infects the [[Resurrection Ship]], the other Cylons would isolate that individual ship, thus preventing a widespread epidemic. The resulting impact on the Cylon fleet would be no greater than previous destruction of the Resurrection Ship in "[[Resurrection Ship, Part II]]".
*In this episode, [[Raptors]] are shown loaded to the teeth with weapons systems. In the past ([[Miniseries]], [[The Hand of God]]), Raptors have rarely been depicted in actual combat, preferring instead to hang back while coordinating battlefield logistics. They have been shown armed in a few prior episodes ([[Kobol's Last Gleaming, Part II]], [[Fragged]]), but this is by far their most prominent combat role to date. The Raptors are using the external missile pods and cannons introduced in "Exodus, Part [[Exodus, Part I|I]] & [[Exodus, Part II|II]]" and engage in the same maneuver used to launch the decoy drones during the Battle of New Caprica.
*Helo has been promoted to the rank of Captain, as evident in both dialogue and costuming.
*The genetic pool the skinjobs were created from predates the human immunity to the plague from just a couple hundred years ago, yet the Cylons, even as a class of machines, are only 40 to 60 years old. This indicates another, non-colonial, source for the DNA.

== Notes ==
*[[Survivor count|Fleet population]] is 41,420. Barring any births, there is an unaccounted loss of at least two since "[[Torn]]".
*The story behind the Lion Nebula beacon and the virus may have been inspired by the lunar lander [[wikipedia:Surveyor 3|Surveyor 3]]. Before launching in 1967, its camera was accidentally contaminated by a common bacterium.
